Both. Truffle picks up applications regardless of which Indeed application flow they came from.
Can candidates skip the screening?
Truffle treats incomplete screenings as incomplete applications. You can configure a reminder cadence. Most people send one reminder at 24 hours.
Will this affect my Indeed application conversion rate?
Adding a screening step does reduce applications-to-completion. But the candidates you do get are pre-qualified, so most people find the math improves overall, not worsens.
